Question about DMG and MASTERIES!

OK.. i always hear people say that weapon skills are pointless for int users... my question is as follows:
Lets forget about the skills right off the bat, because they are in fact str based and only to be used in dire emergencys, BUT, what about the fact that your weapon has "magic damage" that i ASSUME calculates into your nuking power, why on earth would you want to give up the % damage boost that the mastery itself does?
The mastery % dmg increase does not specific physical only, so i've got to assume that it also boosts the magic damage of the weapon, how on earth can you guys say this is pointless? Especially considering that the nukes themselves do % dmg to current dmg?
Lets assume this theoretical weapon has a flat 100 magic damage and you are casting a spell that reads "300 (250%)":
Magic Damage = 100
Mastery Level = 100 = 100% more weapon damage = 200 magic dmg
Weapon Mastery at 100 adds 100% weapon dmg:
250% of 200 dmg = 500+300=800
Mastery at 0 adds nothing to base dmg:
250% of 100 dmg = 250+300=550
Thats 250 damage difference with one nuke, 500 with 2, why would you want to give that up? 500 damage could mean a win or loss, not only that but %s go up as you level as does weapon damages...
Please... explain your logic about leaving mastery at 0, or even at 20.. you're giving up an extra 80% of added magic attack power on weapon.
