When is weapon's magic damage ultilized?

Physical dmg is just when you attack without imbue.

Magical dmg is when? When it's used with imbue?
So, the total damage when using imbue is weapon's magic dmg + imbue lvl dmg?

How about when you are just using nukes like thunderbolt or flamewave skills that doesn't use weapons? Is damage purely dependent on lvl of the particular skill; or weapon's magic damage still come in to the equation?

That is correct.

The damage of the nuke is dependent on the level of the skill, the weapon's magic damage and attack rating, and (in PvP) any other factors such as an opponent's buffs, shield, etc. You can also add imbue when nuking, giving a boost in damage. The factors that determing damage are the same.

So you are saying that weapon's magic damage is still accounted into the damage equation even if I just used a skill like flamewave which the char does not use the weapon at all?

Yup. If you ever nuke without a weapon you will see the difference. :D

Just check out your character stats when you equip your weapon (left upper corner, click on the button with the list image). The weapon's stats are added to your magical/physical damage when you equip it. Those damage numbers are taken into account with every attack you do.
