Neo is a machine, kinda. He is a human with enhanced genetics, enhanced implants, and a machine programmed mind (probably based on a "The One" template program). That's why, at the end of Revolutions, when his body is being taken away, he is shown as an orange glow. The orange glow is how the machines see each other, and therefore how they see Neo. It is also how Neo sees Smith inside Bane... he is seeing the machine program of Smith inside Bane's mind, and therefore it is an orange glow in the shape of the Smith.

But the orange glow isn't the only reason to believe Neo is a machine. Throughout the trilogy other hints are given, such as: "His neural kinetics are way above normal.", "He's a machine.", "Your five predecessors were by design based on a similar predication...", etc.

So if Neo is a machine, why was he created (as all machines must have a purpose)? He was created by the Oracle and the Architect to be The One. As the Architect explains to him: "Your life is the sum of a remainder of an unbalanced equation inherent to the programming of the Matrix... Your five predecessors were by design based on a similar predication, a contingent affirmation that was meant to create a profound attachment to the rest of your species, facilitating the function of The One... The function of The One is now to return to the Source, allowing a temporary dissemination of the code you carry, reinserting the prime program."

Translated, the Architect is explaining that Neo was designed to be a religious figure to the freed humans, thus causing them to put their faith (hope) in Neo and to rally around him ("...sum of a remainder..."). This helps to ensure that the freed humans are focused on Neo instead of war, and to keep them all together in one place, Zion (which was built by the machines for this purpose also). Neo is a form of control in the real world.

And just to make sure that Neo carries out his part of their plan, the machines programmed him with "... a contingent affirmation that was meant to create a profound attachment to the [humans]." This, along with his enhanced abilities and the "guidance" of the Oracle, keeps him on the intended course.

The Architect also states that "The function of The One is now to return to the Source, allowing a temporary dissemination of the code you carry, reinserting the prime program." This simply means that The One program in Neo's mind is the most important (prime) program in the Matrix, and that now that his mission (purpose) is complete, he must return to the source for deletion (all machines must have a purpose). The phrase "... temporary dissemination..." means that the The One program will be used again in the next version of the Matrix. This is also why Neo's choice of the left door will destroy the Matrix, as there can be only one The One in the Matrix at any time. By staying in the Matrix Neo is preventing it from being reloaded, as a reload will do nothing without another The One for the next version. (In programming terms he is the highest priority task, and he will not release the Matrix program's main semaphore.)

OK, so The One is a human with enhanced genetics, enhanced implants, and a machine programmed mind, and was created by the Oracle and the Architect to carry out a specific purpose (form of control in and out of the Matrix) in each iteration of the Matrix. Now let's see how The One fits in with the entire story of the trilogy.

As is explained, the Matrix was created by the Architect, at the end of the war with the humans, as a way to control the humans and use them as a power source (I know, hard to believe...). The first Matrix was "... quite naturally perfect, it was a work of art, flawless, sublime.", while the second Matrix was redesigned "... to more accurately reflect the varying grotesqueries of your nature." Basically Heaven and then Hell. In both cases, however, no conscious choice was given to the humans as to whether or not they wanted to believe in the reality of the Matrix. This caused the majority of humans to reject the Matrix and die ("... whole crops were lost.").

To solve this problem the Oracle was created, and realized correctly that the humans needed to be given a choice: "Thus, the answer was stumbled upon by another, an intuitive program, initially created to investigate certain aspects of the human psyche... she stumbled upon a solution whereby nearly 99.9% of all test subjects accepted the program, as long as they were given a choice, even if they were only aware of the choice at a near unconscious level." So by giving humans a choice, even at an unconscious level that only 0.1% are ever aware of, they accepted the Matrix.

Unfortunately for the machines, however, a majority of the 0.1% who were aware of the choice usually chose the real world over the Matrix. "While this answer functioned, it was obviously fundamentally flawed, thus creating the otherwise contradictory systemic anomaly, that if left unchecked might threaten the system itself. Ergo, those that refused the program, while a minority, if unchecked, would constitute an escalating probability of disaster." The machines therefore also needed a way to control the 0.1% of the humans who chose the real world over the Matrix, thus Zion and The One were created.

As was explained earlier, Zion was built by the machines to ensure that the freed humans would all gather in one place, and The One was created to be their religious figure, helping to distract them from renewed war with the machines. Both forms of control.

But even with Zion and The One, the unpredictability of choice ("systemic anomoly") still forced the machines to occasionally "reload" the Matrix. This always occurs when The One reaches the Source, which he can only do after attaining the level of power necessary for him to defeat the Merovingian, obtain the Keymaker, etc. The One program is then temporarily reinserted into the Source (machine mainframe), in preparation for the next iteration of the Matrix. In the process the machines gain the knowledge and experiences of The One, allowing them to better predict the future behavior of the humans, and thus reduce the systemic anomolies.

So that is the situation at the start of the sixth iteration of the choice-Matrix. Luckily for the humans, however, the Oracle does not want them to be enslaved in the Matrix any longer, or for the freed humans to be killed. She therefore decides to take a risk and use Neo to bring about a "revolution".

In M1 (The Matrix) she meets with The One, Neo, as she has done in the five previous iterations of the Matrix. Normally she simply helps guide The One to his meeting with the Architect. Except this time the Oracle gives Neo a special cookie, which he eats. The cookie isn't actually a cookie, though, it's an upgrade to Neo's program. Since the Oracle created the The One program, she can predict exactly what Neo will do in the future, specifically how he will destroy Smith (from the inside, with some copying from Neo to Smith occuring). She therefore includes in the program upgrade code that will give Smith the ability to replicate himself, and for Neo and Smith to see the future as she does.

In M2 (The Matrix Reloaded) Neo plays out his role as The One, meeting with the Architect. However, due to his love for Trinity he chooses the left door, preventing the Matrix from reloading. This was seen in advance by the Oracle, as she has the ability to predict Neo's behavior (as explained above) as well as human behavior in general (due to the nature of her program). She therefore told Trinity that she would fall in love with Neo (in M1), all the while knowing it would eventually cause Neo to choose the left door.

In M3 (The Matrix Revolutions) the Oracle's plan comes to fruition. While the machines begin their assualt on Zion (for the sixth time), Smith continues to replicate himself throughout the Matrix. Neo, on the otherhand, is stuck in the train station. Apparently, fulfilling his mission to meet with the Architect unlocks some section of his program that allows Neo to use his enhanced implants to once again become part of the machine collective (perhaps because of the Oracle's upgrade?). He is therefore able to sense and control other machines wirelessly. The first example of this is when he stops the sentinels at the end of M2. Since he is not quite ready to use his new abilities, however, his program gets stuck at the security checkpoint of the Matrix, the train station.

In the train station Neo meets with Rama Kandra, his wife, and their daughter Sati. Rama and his wife are both machines from the real world who can jack into the Matrix, like all other machines, and live human lives. Sati is a program created by these two machines out of love, which Rama explains to Neo is not out of the grasp of the machines. They are on their way back into the Matrix to leave Sati with the Oracle for safe keeping, as any program without a purpose is deleted.

After being rescued from the train station by Trinity, Morpheus, and Seraph, Neo is helped out of the Matrix using the standard jack. While aboard the Hammer he has another vision of the future, this time of the three power lines leading from the Matrix power station to 01, the machine city (he is able to see the power lines due to his newfound connection to the machine collective). He therefore takes the Logos, along with Trinity, and leaves for 01. Along the way he confronts the stowaway Bane (who has the Smith program inside of him), and is blinded by him. Although blind, Neo is still able to see other machines (orange glow), including the Smith program inside Bane, which he uses to defeat Bane. He also uses his power to control other machines to detonate the bombs fired at the Logos by the 01 defenses.

Meanwhile Smith is replicating out of control in the Matrix, and eventually confronts the Oracle after taking over Seraph and Sati. They have a brief conversation in which he calls her "Mom", referring to the fact that she helped to create him (along with the Architect) as well as Neo (part of his program now). The Oracle then tells Smith to "Do what you came here to do.", so he takes over her as well. The newly formed Smith then stands up and laughs hysterically, foreshadowing the events at the end of the movie.

Eventually the Logos crashes in 01, but not before Neo gets a top-down view of the orange glowing city with his newfound machine-vision (notice the fractal patterns). Unfortunately Trinity is killed in the crash, and explains to Neo that both of them have been living on borrowed time. Neo since he was ressurected by Trinity, and Trinity since she was ressurected by Neo. Both are meant to die and Trinity is simply happy for the oportunity this time to tell Neo how she feels about him. (But shame on the brothers for killing off Trinity in such a lame way. Couldn't she have at least died trying to save the ship, not just letting it crash!)

Neo then leaves the Logos and enters the machine building into which it crashed (the building is seen in the same orange glowing machine-vision). He is then confronted by the Deus Ex Machina, who knows that Neo is the only one who can stop Smith from destroying the Matrix, but still shows hatred toward Neo (due to the fact that he is mostly human). After a show of force, the Deus Ex Machina agrees to peace with the humans in exchange for Neo's promise to destroy Smith. This causes the sentinels to halt their attack on the Zion temple, the last holdout of the remaining humans (the dock and city have already been destroyed).

The machines then jack Neo into the Matrix, since he has not yet masterred the ability to do so wirelessly (this theme of Neo having to learn to use his new abilities runs throughout the trilogy). Neo then confronts Smith, who says he has seen the future, and that he (the one particular Smith) is the one that defeats Neo. The other Smiths (all of the other people in the Matrix have now been taken over by him) therefore only watch as the fight begins.

After a brutal battle Neo is near defeat, but continues to fight. When asked why he does so, Neo responds "Because I choose to.", echoing the theme in M2 that "Everything begins with choice." (the only way humans achieve true freedom). But even though he delivers a stunning punch to Smith which sends him through the ground, Neo is eventually defeated. Before Smith takes him over he pauses, however, realizing that he has seen this very moment in his visions, and he already knows what he is going to say. "Everything that has a beginning has an end..." he mutters confusedly. This causes Neo to realize that the Oracle still exists somewhere inside of Smith, and that she is partially able to control his thoughts. Taking his cue from the Oracle, Neo freely gives himself to Smith.

Thus Neo is defeated, and Smith's original purpose, to defeat The One (which he is never really expected to achieve, which leads to his bad temperment) is accomplished. Smith therefore no longer has a purpose and must be deleted. But since programs marked for deletion must return to the source, how is Smith to be deleted? Simple, the machines send the command through Neo, into Smith, using a burst of energy. This causes all of the Smith clones, and the original Smith, to be deleted, leaving the original inhabitants of the bodies he has taken over (this is a basic function of the agent programs, that they leave their hosts as they found them, with death being the only exception).

This then completes another revolution in the Matrix cycle, as The One has reached the Source and has reinserted the prime program (Neo's program, his knowledge and experiences). The Matrix is then reloaded back to it's initial state, the late 20th century.

The Oracle then meets with Sati, Seraph, and the Architect in a park outside the city as the sun rises over it. The Architect tells her that she was playing a "very risky game", and she asks him if he will honor the promise of peace. He says that he will, since he is not human (meaning humans do not keep their promises, an insult). This means that those people who unconsciously become aware of the Matrix and choose to leave will be freed, and those living in Zion will not be killed. The war between man and machine is over, or at least suspended.

Looking upon the sunrise the Oracle asks Sati if that was her doing, and the girl responds that she did it for Neo (made the sun rise). Apparently Neo's experience with love, which was uploaded from him to the Source, caused the machines to show pity on Sati and give her a purpose instead of deleting her. She is now in control of the sun. Sati also asks the Oracle if they will ever see Neo again, and the Oracle replies that they might, indicating that the The One program will be used again in the future, as it had been for the previous six iterations of the Matrix. M3 therefore ends where M1 began, except that now the humans who become aware of the Matrix will be freed (a decent compromise if you ask me).

Whew, done! Hopefully this helped those of you who were confused like me after seeing M3 for the first time. The Architect tells her that she was playing a "very risky game", and she asks him if he will honor the promise of peace. He says that he will, since he is not human (meaning humans do not keep their promises, an insult). This means that those people who unconsciously become aware of the Matrix and choose to leave will be freed, and those living in Zion will not be killed. The war between man and machine is over, or at least suspended.

Looking upon the sunrise the Oracle asks Sati if that was her doing, and the girl responds that she did it for Neo (made the sun rise). Apparently Neo's experience with love, which was uploaded from him to the Source, caused the machines to show pity on Sati and give her a purpose instead of deleting her. She is now in control of the sun. Sati also asks the Oracle if they will ever see Neo again, and the Oracle replies that they might, indicating that the The One program will be used again in the future, as it had been for the previous six iterations of the Matrix. M3 therefore ends where M1 began, except that now the humans who become aware of the Matrix will be freed (a decent compromise if you ask me).

Whew, done! Hopefully this helped those of you who were confused like me after seeing M3 for the first time. I know that I am not 100% correct in what I've said here (perhaps only 50%), but it's a nice starting point. Maybe others can build on it to make it even more correct and useful. Thanks for reading!

Neo is een machine, najaa bijna dan. Hij is een mens met verbeterde (spier)eigenschappen,
en een door de machines geprogrammeerde geest/hersenpartij. (waarschijnlijk gebaseerd op een "The One" Template programma)
Dat is waarom aan het einde van revolutions, wanneer Zn lichaam weggenomen word, hij een oranje gloed over zich heen heeft.
De oranje gloed is hoe de machines elkaar zien, en daarom ook hoe hun Neo zien.
Het is ook hoe Neo Smith ziet als hij in het lichaam van bane zit.
Hij ziet dus het machine programma "smith" in bane's hersenen. en daarom ziet hij de oranje gloed in de vorm van smith.

Maar de oranje gloed is niet de enige reden waaruit opgemaakt kan worden dat Neo een machine is.
Door alle 3 de films heen worden er hier al hints voor gegeven zoals bijvoorbeeld: His neural kinetics are way above normal.",
"He's a machine.", "Your five predecessors were by design based on a similar predication..." etc. etc.

Dus, als neo een machine is, waarom is hij dan gemaakt en wat is zijn functie (alle machines moeten toch een functie hebben binnen de matrix) ??
Neo is gemaakt door the oracle en the architect om "the one" te zijn.
Zoals de architect hem ook uitlegd Your life is the sum of a remainder of an unbalanced equation inherent to the programming of the Matrix... Your five predecessors were by design based on a similar predication, a contingent affirmation that was meant to create a profound attachment to the rest of your species, facilitating the function of The One... The function of The One is now to return to the Source, allowing a temporary dissemination of the code you carry, reinserting the prime program." (Deel 2 "reloaded" )

Vrij vertaald legt de architect zoiets uit dat Neo gemaakt is om een religieus persoon te zijn voor de bevrijdde mensen, met als gevolg dat de mensen hun vertrouwen (hoop) in/op neo hebben en zich met hem gaan vervolgen.
Dit zorgt ervoor dat de mensen zich focussen op Neo in plaats van op de oorlog, en om ze dus allemaal bij elkaar te houden (op 1 plek) Zion. (wat ook door de machines gebouwd is speciaal voor dit doel.)
Kort gezegd is Neo dus degene die de vrije mensen onder controle houd in de echte wereld.

En om er zeker van te zijn dat Neo zich aan zijn doel houd, is daar The Oracle, die hem aanstuurt waarneer dit nodig is.

De Architect verteld ook: "The function of The One is now to return to the Source, allowing a temporary dissemination of the code you carry, reinserting the prime program." vrij vertaald betekend dit dat, het The One programma in Neo's hersenen het meest belangrijke (prime) programma is, en dat nu dat zijn taak volbracht is, hij terug moet keren naar the source om verwijderd te worden. (alle machines moeten immers een functie hebben en die is nu dus komen te vervallen)
De betekenis van "temporary dissemination" betekend dat het The One programma nogmaals gebruikt zal worden in de volgende versie van de matrix.
Dit is ook waarom Neo's keuze voor de linkerdeur de ondergang van de matrix betekend, omdat er maar 1 The One kan zijn in de matrix.
Door in de matrix te blijven en niet terug te keren naar de source, voorkomt neo dus dat de matrix een reload ondergaat, omdat reloaden niets zou uitmaken zonder een "nieuwe" the one in de matrix te plaatsen.
(In programmeer termen is hij "the highest priority task", en zal hij niet de the Matrix program's main semaphore vrijgeven.)

Ok, dus The One is een mens met verbeterde spieren e.d. en een door de machines geprogrammeerde hersenpartij, en was gecreëerd door the oracle en the architect (Controle functie over de mensen buiten de matrix) in elke versie van de matrix.
Laten we nu eens gaan kijken hoe The One in het totale plaatje valt binnen de trilogy.

Zoals uitgelegd, is de matrix gecreëerd door the architect, aan het einde van de oorlog met de mensen, als een manier om de mensen onder controle te houden en ze te gebruiken als een krachtbron voor stroom.
De eerste matrix was perfect! een mooi stuk design, zonder ellende enz enz.
De tweede matrix was al geredesignd met meer ellende en problemen voor de mensen enz.
Een soort van eerst de hemel daarna de hel idee.
Maar bij alle 2 de versies was er geen keuze gegeven aan de mensen of ze wel of niet in de echtheid van de matrix wilden geloven.
Dit had als gevolg dat mensen de matrix afstoten en doodgingen ("... whole crops were lost."). (hele oogsten gingen verloren)

Om dit probleem op te lossen is The Oracle gemaakt, en realiseerden ze zich dat de mensen een keuze gegeven moest worden.
Om maar even uit de film te quoten: "Thus, the answer was stumbled upon by another, an intuitive program, initially created to investigate certain aspects of the human psyche... she stumbled upon a solution whereby nearly 99.9% of all test subjects accepted the program, as long as they were given a choice, even if they were only aware of the choice at a near unconscious level."
Met andere woorden de oracle was gemaakt om de mensen en hun gedrag te bestuderen om zo de matrix perfect te maken totdat uiteindelijk 99,9% van de mensen de matrix accepteerden, zolang ze maar een keus hadden, ook al was die keus bijna op een onbewust niveau gemaakt.

Helaas voor de machines, desondanks alles, is een merendeel van de 0,1 procent die de matrix niet accepteert op de hoogte van de keuze tussen de echte wereld en de matrix.
even een quote weer uit de film ""While this answer functioned, it was obviously fundamentally flawed, thus creating the otherwise contradictory systemic anomaly, that if left unchecked might threaten the system itself. Ergo, those that refused the program, while a minority, if unchecked, would constitute an escalating probability of disaster." "
Wat kort gezegd betekend dat die 0,1% die WEL op de hoogte zijn van de keuze een bedreiging kunnen vormen voor de matrix.
Daarom hadden de machines dus ook controle nodig over die 0,1% die niet in de matrix geloofde, daarom is dus Zion en The One gecreëerd door de machines.

Zoals net al uitgelegd is Zion door de machines gebouwd om er zeker van te zijn dat de bevrijdde mensen allemaal op 1 plek zullen blijven, en The one is gemaakt om hun "GOD" te zijn, en ze af te leiden van een nieuwe oorlog met de machines.
Alle 2 dus vormen van controle.

Maar zelfs met zion en the one, moet de matrix af en toe nog gereload worden.
Dit gebeurd altijd wanneer The One naar de source terugkeert, wat hij alleen kan doen nadat hij de kracht ervoor heeft om de merovingian te verslaan en de keymaker te bemachtigen etc etc.
Daarna is het The one programma tijdelijk terug in de source, in voorbereiding op zijn volgende herintrede in de matrix.
Zodra The One is teruggekeerd in de source word al zijn kennis en ervaringen van The One ge-upload in de matrix mainframe om zo NOG beter de toekomst en gedrag van de mensen te kunnen voorspellen, om zo de 0,1 % nog verder terug te dringen totdat er uiteindelijk een perfecte matrix ontstaat die door iedereen geaccepteerd wordt.

Dit is dus de situatie aan het begin en de boot van de 6e generatie van de (keuze)matrix.
De mensen hebben echter in deze versie geluk!
The Oracle is het zat! en kan het niet meer aanzien dat de mensen nog steeds slaven zijn van de machines, en dat de vrije mensen vermoord worden door de machines.
Daarom neemt ze een besluit om een flink risico te nemen en Neo naar een "revolutie" te leiden/helpen.

In Matrix 1 ontmoet Neo, the oracle zoals in alle 5 de voorgaande matrixen ook is gebeurd.
Normaal helpt ze alleen The One naar zijn ontmoeting met de architect toe.
Maar deze keer niet!
Deze keer geeft the oracle The One wel een heel speciaal koekje, welke hij opeet.
Het koekje is echter niet een normaal koekje, maar het is een upgrade voor het The One programma (net zoiets als wat in reloaded dus gebeurd met het cakeje van de merovingian bij die vrouw dat was dus ook een hint )
Omdat the oracle het The One programma gemaakt heeft kan ze dus goed voorspellen hoe neo hierop in de toekomst zal gaan reageren, en in het speciaal hoe hij smith om zeep zal helpen. (van binnenuit dus, (laatste scène matrix1) met wat kopieer ellende van neo naar smith van dien).
Daarom zit er ook een stukje code in voor smith, welke hem (nadat neo hem van binnenuit heeft vernietigd in Matrix1) de kracht geeft zichzelf te kunnen repliceren, en om neo en smith de toekomst te laten zien zoals zij die ziet.

In matrix 2 (reloaded) gaat alles nog zoals voorheen ook ging, Neo komt uiteindelijk terug bij de architect.
Alleen om zijn liefde voor trinity kiest hij de linkerdeur, waardoor hij de matrix ervan weerhoud te reloaden.
Dit had the oracle al van te voren ingezien, aangezien zij neo's gedrag goed kan voorspellen. (ook het menselijke reageren)
Daarom heeft ze trinity van te voren verteld dat ze verliefd zou worden op neo, al de tijd wetende dat DAT!!!! uiteindelijk neo zou laten kiezen voor de linker deur!!!

In Matrix 3 (revolutions) komt het plan van The oracle tot uiting. terwijl de machines hun aanval op zion beginnen (voor de 6e keer), Kopieert smith zich compleet suf door de hele matrix heen.
Toen neo bij de architect was is er waarschijnlijk een nieuwe feature van neo (per ongeluk? misschien door het koekje?) geactiveerd waardoor hij de machines kan zien/besturen op afstand.
Het eerste voorbeeld daarvan is te zien in matrix 2 aan het eind waar neo in de echte wereld de sentinels kan stoppen.
Alleen was neo er zelf nog niet helemaal klaar voor om deze functies al goed te kunnen gebruiken, met als gevolg dat zijn programma blijft hangen op het security checkpoint van de matrix, het treinstation.

In het treinstation, ontmoet neo Rama Kandra, zijn vrouw, en hun dochtertje Sati. Rama en zijn vrouw zijn beide machines uit de echte wereld welke in de matrix kunnen inpluggen, zoals alle andere machines, en als mensen kunnen leven in de matrix.
Sati is een programma gemaakt door deze 2 machines uit liefde.
Ze zijn op hun weg terug de matrix in, om daar Sati achter te laten bij the oracle om te laten opbergen (verbergen) omdat elk programma zonder functie gedelete zal worden, waaronder dus ook Sati.

Nadat Neo gered is uit het treinstation door trinity, morpheus, en seraph wordt neo uit de matrix geholpen door de standaard plug in de hammer.
In de hammer krijgt neo een ander visioen van de toekomst en ziet de 3 powerlines die naar de matrix powerstation leiden in machine city. (hij ziet deze door Zn nieuwe functie)
Daardoor neemt hij de logos samen met trinity om naar machine city te gaan.
Onderweg wordt hij nog aangevallen door bane (die overgenomen is door smith) en wordt blind gemaakt door hem (stroomkabel in Zn ogen)
Maar blind of niet, Neo ziet smith nog steeds, door Zn nieuwe functie om andere machines te zien.

In de tussentijd verspreid smith zich totaal out-of-control door de matrix, en ontmoet uiteindelijk the oracle, nadat seraph en sati overgenomen zijn.
Ze hebben een korte conversatie waarin smith the oracle Moeder (MOM) noemt. waarna dus afgeleid kan worden dat the oracle heeft geholpen met hem te maken (samen met de architect) net zoals neo.
Het oracle zegt tegen smith dat ie maar moet doen waarvoor ie gekomen is. Dus hij neemt haar over.
De nieuwe overgenomen (oracle)smith staat op en lacht hysterisch! als voorproefje op wat er aan het einde zal gebeuren

Uiteindelijk crasht de logos in machine city, maar niet voordat neo machinecity van bovenaf heeft kunnen zien en de powerlines vanuit Zn visioen dmv Zn nieuwe machine vision (oracle's cookie?).
Helaas overlijd trinity in de crash, en legt uit aan neo dat ze beidde maar op "Geleende" tijd leefde.
Omdat neo door trinity was teruggebracht en neo trinity had teruggebracht.
Beide zijn dus voorbestemd te sterven, en trinity is nu blij dat ze neo nu wel kan vertellen wat ze voor hem voelt.

Neo verlaat dan de logos en betreed het machine gebouw waarin ze gecrashed zijn. (je/hij ziet het gebouw ook op Zn machine vision manier)
Dan wordt neo geconfronteerd met Deus Ex Machina, welke weet dat neo de enige is die smith kan weerhouden de matrix te vernietigen, maar nog steeds neo haat (om het feit dat ie nog steeds deels mens is)
Na een opboks partijtje van de twee gaat Deus Ex Machina akkoord met een vrede met de mensen, in ruil voor neo's belofte dat hij smith zal vernietigen.
Dit stopt dan dus ook de aanval van de sentinels op Zion.

De machines pluggen neo dan in de matrix, omdat hij nog niet zelf de kracht bezit dit bewust draadloos te doen (wat dus wel een keer per ongeluk is gebeurd) (het thema van neo die zijn krachten moet leren beheersen en kennen loopt door alle 3 de delen van de matrix heen)
Neo komt dan tegenover Smith te staan die zegt dat hij de toekomst gezien heeft, en dat hij (smith) de gene zal zijn die neo verslaat. de andere smiths (alle klonen en dus alle mensen in de matrix) kijken toe als het gevecht begint.

Na een bruut gevecht is neo bijna verslagen maar blijft toch doorvechten. Wanneer smith hem vraagt waarom hij maar doorvecht antwoord neo "omdat ik daar voor kies" wat het thema van deel 2 dus reflecteert (everything begins with a choice)
Maar zelfs na een oerharde klap die smith tegen de grond helpt, is neo toch verslagen.
Voordat smith hem overneemt, stopt hij even. en realiseert zich dat ie dit moment al eerder heeft gezien in zijn visioenen.
en hij weet al wat hij gaat zeggen. "everything that has a beginning has an end..." zegt hij verbaasd.
Door deze zin beseft neo dat the oracle nog steeds ergens in smith huist en dat ze dus deels de mogelijkheid heeft om Zn gedachten te sturen.
Nadat hij beseft heeft dat the oracle dus ook nog wat zeggenschap heeft geeft hij zichzelf over aan smith.

Neo is dus verslagen, en smiths originele functie, om the one te verslaan, is voltooid.
Smith heeft daarom geen rede meer om te bestaan en kan/moet gedelete worden.
Maar omdat programma's die voor deletetion gemarkeerd zijn EERST naar de source terugmoeten hoe is smith dan gedelete?
Nou dat is simpel, de machines zenden het commando door neo, het smith programma in.
Met als gevolg dat alle smith klonen en de originele smith gedelete worden, waardoor de mensen van wie hij hun lichaam had overgenomen (levend) overblijven.
(dit is een basis functie in het agent program, ze laten hun "host" achter zoals ze overgenomen/gevonden hebben, met de dood als uitzondering (agent gedood in de matrix) )

Dit is dus het einde van weer een Matrix cyclus, doordat het the one programma terugkeert naar de source en al Zn kennis/ervaringen overdraagt aan de mainframe van machine city.
De matrix wordt dan herladen naar Zn originele staat. (de late jaren van de 20ste eeuw)

The oracle komt dan ergens samen met Sati, Seraph en de architect in een park buiten de stad op het moment dat de zon er net bovenuitkomt.
De architect verteld the oracle dan dat ze wel een heeeel erg gevaarlijk spel speelde, en zij vraagt hem of hij Zn vrede's belofte na zal komen.
Dit betekend dus dat mensen die zich on(der)bewust bewust worden van de matrix, vrijgelaten zullen worden en in zion kunnen leven en niet vermoord worden.
De oorlog tussen mens en machine is dus over! nou ja, in elk geval voorlopig.

Naar de zonsopgang kijkend vraagt the oracle aan sati of zij dat gedaan heeft, waarop het meisje antwoord dat ze dat inderdaad gedaan heeft en speciaal voor Neo (de zon zo mooi laten opkomen).
Dus waarschijnlijk hebben neo's ervaringen met liefde (welke dus ge-upload zijn met zijn ervaringen naar de mainframe van machine city) de machines geleerd wat liefde is en inhoud, waardoor ze medelijden hebben gekregen met sati, en haar een functie hebben gegeven (de zon op laten komen) waardoor ze niet gedelete hoeft te worden, ze heeft nu immers een functie binnen de matrix.
Sati vraagt ook aan the oracle of ze neo nog eens terug zal zien, waarop the oracle antwoord dat dat mogelijk is, en waarmee ze dus ook suggereert dat het The One programma weer opnieuw gebruikt zal gaan worden in de toekomst, net zoals het de afgelopen 6 keer gebruikt is.
Matrix 3 houd dus op waar matrix 1 begon, met als enige verschil dat nu de mensen die zich bewust worden van de matrix, vrijgelaten zullen worden (mooi compromis mijn inziens)
